I don't think it is possible without fully re-encoding the video.

I can confirm that. Technically not possible because it is compressed.

Teo, I have downloaded and tested the tool you linked to. It's freeware, very easy to use and does its job fine - BUT it uses mencoder to re-encode the whole movie resulting in quality loss, like I mentioned above. Rotating without re-encoding is technically not possible with today's standard codecs. Rotation is done usually by the players themselves.
I'd like to mention that the same rotation can be done by using BatMan (automatically). Keeping the original resolution is also no problem (use the custom profile and enter 000 and 000 for x and y)

I have a similar problem.
For some reason some of my videoes dont work correctly when i convert them with either batman or the original software. They play, but fast forwarding is not possible. However if i convert them with batman first, and then convert with the original software they work fine. Only problem is they are rotated back to normal and hence are shown with a 90 degree angle on the meizu (not using the screen very well).

rasmuskk, double-converting results in huge quality loss and is pretty much nonsense.
Solve the FF problem by holding |>> for 10-30 seconds until it has skipped the bad part (works 95% for me), or use BatMan's special command "repair" (works 50%).

If you just want to see the video on your PC you can rotate it using VLC

1. Open your video file in VLC player
2. Click Settings -> Extended GUI (or ctrl-g)
3. Click Transformation. This will achieve a 90 degree rotation.
4. Click Settings -> Extended GUI (or ctrl-g) to remove the extended gui
